El Árbol de Jesé es una representación en el arte de los antepasados de Cristo, mostrados en un árbol que surge de Jesé de Belén, el padre del rey David y es el uso original del árbol genealógico como representación esquemática de una genealogía. Tiene su origen en un pasaje del libro bíblico de Isaías que describe metafóricamente la descendencia del Mesías, y los cristianos aceptan que se refiere a Jesús. Las distintas figuras representadas en el linaje de Jesús se han extraído de los nombres que aparecen en el Evangelio de Mateo y en el Evangelio de Lucas.
El tema aparece con frecuencia en el arte cristiano, sobre todo en el de la época medieval. El ejemplo más antiguo data del siglo XI y se encuentra en un manuscrito iluminado. Hay muchos ejemplos en salterios medievales, por la relación con el rey David, hijo de Jesé, y escritor de los Salmos. Otros ejemplos se encuentran en vidrieras, tallas de piedra alrededor de los portales de las catedrales medievales y pinturas en paredes y techos. La orden franciscana se estableció en Oporto hacia 1223. Al principio, la orden se vio enemistada con los seglares y el clero de otras instituciones religiosas, especialmente con el obispo de Oporto. Fue necesaria una bula papal, la Bulla Doelentis accepimus del Papa Inocencio V, para devolver a los franciscanos el terreno que les había sido donado anteriormente. Hacia 1244 comenzaron a construir el convento y una primera y pequeña iglesia dedicada a San Francisco de Asís.

La capilla de San Juan Bautista es un ejemplo notable, construida en la década de 1530 para la familia Carneiro en estilo manuelino, el gótico tardío portugués. La principal campaña artística de la iglesia se llevó a cabo en la primera mitad del siglo XVIII, cuando la mayor parte de las superficies del interior de la iglesia, incluidas las paredes, los pilares, las capillas laterales y el tejado, se cubrieron con madera dorada portuguesa (talha dourada) de estilo barroco.
